I have a MOD file where sample 11 is used to change instrument during arpeggio to change volume of sample when C command cannot be used. But Mo3 and Milky seem to want to delete this sample really badly.

on the XMPlay forum? If so, the MO3 encoder uses the "normal" MOD mode in its sample usage counts. Here's an update that has the same modification as the XMPlay update in the other thread:
